Can I disable copying node_modules folder to obj folder?

I am hitting the annoying "The specified path, file name, or both are too long" issue and the reason appears to be due to a particular package being copied to the obj directory.

Is there any way, without manually changing the .targets file, we can disable this?

We're working on avoiding this step completely for projects that don't need it (the only real reason for it is publish support - the existing publish pipeline for web projects requires an intermediate directory) - this is https://nodejstools.codeplex.com/workitem/1264

In the meantime, you can suppress this in your .njsproj file by overriding the CoreCompile target to do nothing. Just add this right after it imports Microsoft.NodejsTools.targets:
  <Target Name="CoreCompile"/>
